Water has no genetic material, it is made up of molecules consisting of two hydrogen atoms and one oxygen atom. You can read more about the process of how a plant is genetically modified here.
 
If you want to know if GMOs or chemicals that are used on them can get into the water supply system, GMOs actually enable farmers to till less often, leading to improved soil health and water retention, reduced runoff, and reduced greenhouse gas emissions.
